Because it is not seeded like an artifact (artifacts cannot seed under time locations) this rule does not apply

So if the points are not retroactive but rather conditional to the status of the Phoenix (in orbit at time mission completion), these points cannot be taken away by blowing up the Phoenix later right?

- So I solve a mission before Launch the Phoenix is complete +0 points
- Launch the Phoenix complete (no additional 5 points for completed mission)
- I solve another mission.. +5 points (these are not bonus points but mission points? They cannot be taken away by Khan! ?)
- Phoenix gets destroyed, I still keep my 5 points from my last mission?

I would say so.
Regarding bonus points, LtP says the mission itself worths +5 points. So I would judge these are no bonus points, too.

Yep. Reason is that Borg also need MMC for timeline disruption, and they *can't* have Phoenix in their deck. So hence it comes from a place far beyond our knowledge...
