If opponent fires at my empty outpost, does that count as if I have battled?
If yes, how can I protect myself from that (for Harness Particle 010)?

Borg Rule: Scouting Complete ... You may begin probing for your current objective on the turn after scouting is completed. You may not probe on the turn you complete scouting. Also, you may not probe at an objective if you battled at that location during the current turn or your opponent's previous turn.
I haven't played in a while but as I recall, attacking borg prevented the probing.

Yes.

Have a cube there, and have it return fire. (Or if there's some other reason you've left the location for his turn, just fly back and counter-attack on your turn.) If you destroy him, he won't attack you *next* turn.

Harness Particle 010 downloads Omega Particle - does this not bypass the need for an outpost where it is normally played as an Event?

It does not. In order to play (which is part of the download action) Omega Particle, you have to honor its text about where it plays.

The point is that you can't Target Harness Particle 010 without an outpost (since you need it to get the Omega Particle into play).

Complete Harness Particle in the Delta Quadrant as another option. If your opponent can't get to your outpost (or your ship) then you won't have any interference with probing!
