(Aside from the obvious reasion that his lore doesn't say it. This is more of a "why wasn't this changed in the remaster.)

Kruge is not a captain, yet he was the captain of his ship. Klingons usu the title of Commander for the gameplay role of captain. Klaa is still listed as a captain, while Kruge and Chang are not. Chang has some justification, as he seems to be more like an admiral taking temporary command, but Kruge has no such indications that it's not his ship.

Klaa is referred to as "captain" (albeit in Klingonese, but the official script translates it to "captain") in The Final Frontier. Kruge is never referred to as "captain" in The Search for Spock.

Kruge is the matching commander of the ship, but he is not a "Captain" for the purpose of Taking Charge.

He's not a Captain because he's not a Captain, he's a Commander.

Seems like your real question should be "Why does Taking Charge not use Klingon Commanders (the Klingon equivalent to the 'Captain' rank), while it does call out other equivalents like 'Jem'Hadar First?'"

There is certainly room for it on the card. Was it oversight or a game balance decision?

Kruge is call "Lord" in the movie. I always took this to mean that he's a House leader who happens to have a Bird of Prey of his own rather than a member of the KDF. That would explain his roguish actions in the movie as well.

Taking Charge is a card based on the rank of the personnel, not their position on a ship. After all, most Admirals don't command a ship; though they might command a fleet of them. Jem'Hadar Firsts are another example referring to rank, since they do not command their ship; the Vorta does.
