Sorry, another "do I understand the rules correctly"-Question.
"Phased personnel may not move except by beaming."

That means, my personal on my phased Apnex can fly to a planet mission, beam down (probably all but one, if I ever want to use that ship again) and start a mission attempt. They are no longer phased on the planet, are they?

Then I encounter god and the phased ship is save, because it can´t be targeted.

Your personnel on your phased ship are not phased - the ship is phased. Like on a cloaked ship, you cannot beam to or from a phased ship.

While I am sure you are 100% correct from gameplay, I find the image of it in universe funny, as the phased ship should just move thru the non-phased crew.
